It uses up a scan for the scanner you're using. There's a Sol-Battery Widget available (for 50,000 standing) to recharge it though. You can synthesize loads of enemies, but when you reach the standing limit it's not worth it to keep scanning since you won't be getting any more standing for it anyway.I don't know what could cause this but, the mission "The New Strange" the Synthesis Scanner simply doesn't work. I used the Kinetic Siphon Traps to immobilize the enemies to scan them and the mission was not completed but it did spend a use of the scanner, I tried to scan the same objective several times but after the first time I scanned it it did not allow me to go back scan.

You can always try a different location for them if you look them up in the codex - it will tell you where else they may reside.
